If you're having trouble with your ankles, you need to strengthen the tendons & ligaments and the best way I know to do that is through the use of a balance board:

The small, controlled movements really aid greatly in increasing strength, which reduces risk of hyperextension or hyperflexion(? not really up on my technical terms...). I really cannot recommend this enough! I used a homemade version after my break/surgery & it REALLY helped. You did say that you had not been able to run for quite some time so it is imperative that you do some strengthening.
ALSO, spend the money & get professionally fitted with shoes. A dear friend of mine has been running for 20 yrs. and that made a WORLD of difference for her.
My ankle problem is different from yours. I was getting pain because I was full o' toxins & the cleansing has taken care of that! I have maintained a high level of physical activity for years... From what I gather(correct me if I'm wrong), you're experiencing pain because you were unable to run for a while & now you're back at it & MAYBE a little eager...? You have to GENTLY bring your body back to the level you were at before you stopped .. & that means working on strengthening and flexibility... :)
