Cimber38 brings up a good point in that malabsorption caused by damage to the intestinal lining from pathogenic activity. This is also known as leaky gut.

Amino acids require a multitude of co-factors in order to be utilized such as B12, folic and most of the b vitamin family. You can read about methylation and how co-factors are necessary for their conversion. Mineral status should be considered as well since they participate in almost every enzyme function and protein synthesis. I am a big fan of Trace Elements hair testing, it is affordable and has helped in many situations.

Another factor to consider is the lack of digestive enzymes. Enzymes break down complex proteins such as meat and reduce them down to individual amino acids, so a lack in say HCl (hydrochloric acid) would limit the breakdown. HCl is secreted by the stomach as well as pepsin then the pancreas secretes many protein digesting enzymes as well a multitude of other enzymes that digest dairy, sugars and so on.

Vitamin B12 is a component of HCl so a deficiency of it will weaken the output of HCl leading to proteins not being broken down.
