I doubt that the digestive system ever fully "shuts down" during fast, but it does get a significant rest.

I can't imagine that the wafer would interfere with your body's ability to cleanse itself while abstaining from normal diet, if anything, I suspect that spiritual pursuit enhances the process of cleansing the body during times of fasting.
