Hey Big Haunch,
I get what you are saying and have dealt with some of the same issues. Here is my take on it:

Part 1: If you have ever had antibiotics in your life, had vaccinations, eaten GMO foods (full of glyphosate which destroys gut bacteria at 1ppm and there is about 13 ppm per serving), or have had heavy metal toxicity--especially from aluminum, mercury, lead, copper, or titanium, THEN it is a very difficult path to get back the initial state of the intestine and colon as it is supposed to receive a probiotic benefit from the mother at birth (and even that may be compromised). As you mention, the makeup of the bacteria in the intestine is very important. My wife had crohns and six months after meeting, she was off all medication and feeling good because of steps we took--but it is a process to heal the gut and takes time to fully heal.

I agree with MH that we should be careful not to supplement something that our body produces such as hormones (thyroid, etc) or enzymes since our body will stop producing it. However, our body does not create bacteria, bacteria are all around and our intestine and colon is out of balance from the years of abuse and metals/antibiotics/toxins and all that means is that the wrong kinds of bacteria or doing their job as they should. We have to change over the flora to crowd out the overgrowth of the bad--this is where I think cultured and probiotic rich foods can not be underestimated, depending on the persons history. A supplement based on whole raw foods in this area can be invaluable since the body does not create probiotics but is a home for them.

Part 2: Transitioning to more "human foods" is a changeover from what the body is used to and since we are all worse off than we think, there is much to be expelled from every cell of our body and cells have different life cycles. The purge can be so long that our organs suffer and many of the symptoms you describe happen, as well as worse (many lose teeth and have major ph swings and infections from things coming out). It is during this transition that having larger amounts of certain unnamed fat soluble nutrients or water soluble nutrients :) that helps to ease the transition. Many seem to do well on small amounts of non-human foods during this transition and wean themselves off over YEARS not months. And there are better "non-human" foods to make the transition than others (ie broth with gelatin and the natural aminos is much easier than to eat the flesh of an animal).
