The only thing that I have heard that is bad about whole wheat is that it is not a good thing for people trying to recover from Candida Yeast as it feeds the yeast and it is not good for people who suffer from gluten intolerance or sensitivity which could lead to the development of celiac disease.

I too love chapatis but since I am sensitive to whole wheat and am currently dealing with candida yeast, I consume chapatis made from a combination of quinoa,amaranth, and brown rice flour. And you know what?? I honestly cannot tell the difference(taste wise) between these chapatis and those made from whole wheat.
