Did you ever try oxidizers:

1/ Miracle-Mineral-Supplement is a great oxidizer.

2/ Ozone would probably bust them out, but cost is not cheap. I have an ozone (medical grade) and it is amazing stuff, but too bad the protozoa produce enzymes to fight oxidation

3/ H202 - read cautions before using.
