I've actually experienced similar thing: while I was eating unhealthy, which meant quite a bit of chocolate and other sweets, I was actually having relatively normal bowel movements (although with all the other candida symptoms). However when I started eating healthy, and no sweets and almost no carbs, I noticed the same thing you did (and my stool getting softer).
My theory is this and I am pretty sure I'm right as I observed it more then once:
Eating healthy food means that you are mostly eating foods high in pH value: salads, veggies, olive oil, apples and so on. Eating sweets and cookies and such will actually decrease your pH (meaning make your GI tract more acidic).
Now for overall health it is better to have higher pH (although not too high!). So we eat healthier foods, which happen to have higher pH. It all works together. The problem is that candida also likes higher pH in your intestines! Friendly bacteria need acid environment; candida needs more of a base environment. That's why lactic acid produced by probiotic bacteria doesn't suite candida but works great for probiotics. And also, candida produces mucus which has higher pH which makes our intestines working faster, and our digestion lousy. So by eating unhealthy, low pH food we kinda balance those two - a very temporary relief which only makes things worse in the long run...
If you can get your enzimes and bile working better, that will help with candida and digestion and ultimetly with that color thing... start a day with foods which promote digestion: water with lemon, apple or two, light stuff, small meals... salads for lunch, meat only for dinner. See how that goes.
